Functional annotation is the process of attaching biological information to a gene or protein sequence. The basic level of annotation is to use the sequence alignment tool BLAST to find similarities and then annotate genes or proteins based on that. As many genomes are sequenced, computational annotation methods are becoming increasingly important to characterize genes and proteins from their sequences. Functional enrichment analysis is a method of determining the classes of genes or proteins that are over-expressed in a large group of genes or proteins and may be associated with a disease phenotype. This method uses statistical methods to determine significantly enriched genomes. In GSEA, DNA microarrays or RNA-Seq are still performed and compared between two different categories, but in a long list focus on gene sets rather than individual genes. Currently, functional annotation and enrichment analysis have been widely used in bioinformatics of omics research.

In data mining of bioinformatics, clustering analysis is used to classify a set of observations into two or more mutually exclusive unknown groups based on a combination of interval variables. The goal is to discover a system in which observations, usually genes and proteins, are organized into groups, where members of the group share properties in common. Network analysis services have also widely used in bioinformatics research, as are statistical analysis. Statistical analysis is the study of the collection, organization, examination, summarization, manipulation, interpretation and presentation of quantitative data. The purpose of statistical analysis is to determine trends.

Post-translational modification (PTM) refers to the covalent and usually enzymatic modification of proteins during or after protein biosynthesis. PTMs play an important role in many cellular processes. Living cells are constantly exposed to environmental stimuli and must adapt to rapidly changing conditions. Due to the large static nature of the genome, highly dynamic and well-regulated systems are required to maintain cellular homeostasis. Through proteomic analysis of post-translational modifications, a variety of different protein species can be produced, compensating for the inconsistency between a relatively low number of coding genes and the large number of variable modulators required in complex organisms.
